I trust Logan too but we've got an outsiders perspective. Veronica, time and time again, has been given the chance to trust him. Instead, she didn't and literally ran in the other direction several times. She has never fully let herself trust him. :-(
The thing that makes me believe it was Duncan was the underlying currents that surfaced during the last 15 minutes of the episode: D/V closely watching the tapes together, V telling D about the paternity test, V & D's mutual understanding of Logan's mistreatment by Aaron, D calling V concerned he can't find Aaron, D telling his father about Aaron and accompaning him to find V & A (showing his protective side *wink*), and the number one (and final reason)...
the longing looks from both of them at the scene of the accident. That sealed the deal for me. It's been pretty obvious they were each others first love and they had never really gotten over one another, despite swearing they were over it and dating other people in an attempt to move on.
V responds well to those trying to protect her. (example, Logan's smackdown at the Camelot.) D coming to the scene (albeit late) was a sign of this. Plus last time V saw Logan, he had just confronted her about accusing him of murdering Lilly and her father yelled at him to get away. And the last time we saw L, he was drunk on a bridge ledge being confronted by the biker gang. Even if he came out of that situation unscathed, I can't see him sobering up and crawling back to Veronica (especially if learned his father had an affair with his ex and killed her).
And I just realized this but Veronica/Duncan is VD (Like A Virgin).
